So something strange happens when I play as Modern sonic. When I play as him His Hud won't show up, He can't do the homing attack, And when Custom 1 is pressed, He won't boost. Is this a Bug? P.S I even have the latest Version

I think I know the problem now, your "Latest version" is the 2.2.10 rc1 build?? Some addons won't work there!

I actually tried to do His commands but whenever i left the stage it still wouldn't work

You need to be in a stage to use his commands
