Aseprite has a color replace tool that can replace colors across an entire sheet. Most art programs should have such a function, but SLADE also has a basic albeit slow color remap tool.

Slade has a feature where you can select sprites/lumps and rightclick to mass recolor, just select the colors you want to replace in the color map and boom!
