I'm fairly certain the pallete's alright (it was ripped directly from DOOM, after all, and I don't think it was changed for this game), though the 1078 byte header thing is news to me. Maybe that'd be the problem.
As long as I'm asking questions, is there any particular way to make a new set of animated flats? See, I want to use DOOM's NUKAGE1-3 for any slime, but that's already taken by an electric-looking flat and it wouldn't make sense to replace it with green sludge. I'm assuming that the method in question involves another lump file? Just a hunch based on a vague memory of that Rouge nightclub level submited for one of the later contests using this (and screwing up all of SRB2's normally animated flats in the process).
