in the gif the only addons loaded are gray, meaning they're client side only, everything else is an iwad

That's... not particularly a bug given the vague description of your issue.

The error message shows up if the game has been marked as modified in any way.

While loading your everyday addons are obviously game modifying and specific mods are not (music only, or some whitelisted things that are irrelevant to the following point), some cheat functions will mark the game as modified as well.
For example: Developer mode, warping to maps, playing with the Pandora Box unlockable and probably other things.

You can check if the game is modified by the following:

• If the game outputs NOTICE: Game must be restarted to record statistics. to the console, your game is modified.
• Using the command isgamemodified, which outputs whether the game is modified or not, and any extra details about it.
• That particular notice you're getting in your gif.
