Trouble With Skin Positions and Effects

As of recently I have been making a mod for srb2 called srb2 Total Metallix Takeover, but there has been a few problems with it.

My custom eggman sign replacement appears underground. How did this happen and how can I fix this?

Another slightly similar problem I am having with this mod is the fact that when I tried to change all of the flowers into holographic Mecha Sonics, they appear partially underground and lack the holographic effect I intended for them.

Why do they appear to be partially underground?
 
In XWE, open go to the lump of your graphics, and put your mouse on the sprites, then click and drag them until the bottom of them is centered on the horizontal line. As for the partially transparent holograms, is part of them colored cyan?
 
Yes because thats the only way I could think of to make them look transparent. So far the only things I have gotten towork correctly are the flickybots and the flickybot enemies.
 
In soc edit, make one frame of the flower full brightness, no transparacy, and the other 50/50 transparent. It would also help to cut down the tics for each sprite.
