These were done in paint. Transparency, which was clearly not done in paint, was done in Irfan View.

Irfan View. Perhaps this is the tool I need to actually create custom sprites without using XWE, as SLumpEd converts cyan to white.

It would probably still do the same, when you make a transparent color, you have to select an already existent color (purple above), and in SLumpEd, that would probably be the color that appears. I don't think SLumpEd supports transparency at all.
