also can you make it so there are cut screens between levels?

I've seen the opening movie changed before, I've even seen someone animate it (lots of fast changing stills). Go to the wiki:

Cutscenes are done in between with headers.

Putting "two wadfiles together" is done with XWE's merge function.

Done both. That page says:

As the Intro Cutscene
A cutscene can be implemented to replace the intro cutscene that plays when SRB2 starts. To do so, in the MAINCFG CATEGORY, set INTROTOPLAY = the desired cutscene # to play.

Example:

MAINCFG CATEGORY
INTROTOPLAY = 1
