This might sound strange. But Latley, I have been having a bit of problems with a map I am making.

I have a test map on demonstrates the problem I am having:

Explanation of the error (for those who dont understand the problem):
I am wondering why the CHAINFEN Texture does not work properly on FOF/Floor/Ceiling textures, BUT, it works with the lower unpegged Flag.

Can someone explain to me what the problem is and could probably help me?
 
I think this explains it rather nicely.

A solid FOF that renders sides only, not planes (floor and ceiling). You were supposed to be able to use it to place railings (THZRAIL, WOODRAIL, etc.) on FOFs. It doesn't work for that, because the railings use a different kind of transparency and software mode won't draw them on FOFs.
 
One thing you CAN do is set it as the middletexture, and monkey with the Y offset to put it in the sky.

I'm sorry SSN, Do you mean to make a linedef have a lower unpegged flag, and then modify its Y offset to put it in the sky?

Honestly, I had trouble understanding what you were saying.
