For my animated GIF files, I use Unfreez, a freeware program. You can get it here: http://www.whitsoftdev.com/unfreez/. I like it because it's small, quick, free, and pretty easy to use. Just make all of your frames seperate gif files with the same dimensions, and drag them into Unfreez in the order you want them to play in. Set the delay time, and hit the unfreeze button. Then save the animated gif that it makes.
 
Luckily GIFAnimator can take frames of different dimensions. That's useful for save space and when you want only to overwrite a part of the previous frame, not it entire. And then it allows to you to set the X and Y.
