From the ones I've heard (finished Water Temple in OoT), I would definitely have to pick the song of storms. The secondary set of songs also are cool when Shiek (how is that spelled) first teaches them to Link but are usually kind of dull otherwise.

I like the song of time, but only the pseudo-choral version in the story segments... the ocarina version is really dumbed down. I also liked the music from the forest and fire temple. But I despised Hyrule Field if only because when I hear it the first thing that springs to my mind is Pokemon, which got old after a few months of constantly playing Yellow.

I guess I'd have to go with Dragon Roost Island (WW), Molgera Battle (WW), Hyrule Field (TP), Ocarina of Time Medley (SSBB), oh and the Final Boss on Phantom Hourglass. Ill update this If I think of more :P.
