In general I'd have to give it to AM2R, it's the only 2D fangame that comes to mind that both feels like a complete experience and like something that could have been made officially. For Sonic specifically though, that's a harder question. There's a lot of really fun 2D Sonic fangames, but I guess the one most special to me is Sonic FGX for it's compatibility with making your own sprite swaps for the characters, allowing you to play as really anything. Sadly, the forum's been dead for a while so there's not really anywhere to share your creations for the game anymore to my knowledge, but it was great while it lasted.
