Read the topic title, It says FAVORITE Bosses, Not Bosses that everybody else has to like. I have my opinion, You have yours.
 
It never said it had to be limited to Sonic.

SADX: Perfect Chaos
Half-Life 2:Ep1 Strider Battle
Half-Life 2:Ep2 Strider Battle
Portal: GLaDOS
Sonic 1: Final Eggman Battle
 
I'm partial to any boss from the Mario and Luigi titles. I particularly liked the first Cackletta battle in Superstar Saga, at the end of which her physical form is destroyed and she becomes a ghost, and the three Princess Shroob battles in Partners in Time.
 
my list of fav boss battles

I have a bunch of boss battles I've come to enjoy so i made a simple list:

1.All the old sonic game bosses (sonic 1- S&K3)
2.Sephiroth (Kingdom hearts2)
3.final battle in Kirby 64
4.G.Emperor (Gotcha Force)

that's all I can count right now but I'll try and remember
 
Heres my list n why.

Summon night Sword craft story 2 - final boss: Pretty epic fight here
Sonic 2: 1st zone boss - lil drill tank, FTW
Sonic rush: Sonic v Blaze - Epic struggle of hedgehog vs cat.
Sonic 3: final boss - Nice boss fight
SaTBK: Final boss - Pretty fun boss.
Summon night sword craft story 3: Final boss - Awesome boss fight, pitty the games only in japanese.
Disgaea 2: Vs Badarse overlord Zetta- ZETTA BEEEEEEEAM
 
That crazy baby thing from the end of half life.

Sonic & Knuckles final boss.

Cyberdemon.

Spider Solitaire on Hard (Final boss of Windows XP)

Savato(Death Awaits All), Paraskevi(X6) and Deftera(Second Sin)-Trauma Center: Under the Knife.

Sige(Dream's End) -Trauma Center: Under the Knife 2

I'm not sure if those can be considered as bosses, but people from youtube call them that way.
 
My favorite "Final Bosses" would have to be Vergil from Devil May Cry 3, Liquid Ocelot from Metal Gear Solid 4, and Elpizo from Megaman Zero 2.

Just because you like doomsday zone doesn't mean everyone else likes it. It was actually too easy. inb4usayotherwise.

My fav bosses are.
Giga bowser: SSBM
All 3 parts of the final dark samus battle: Metroid prime 3
GLaDOS: Portal
Masked DEDEDE: KSSU Because of the difficulty and song.(the song is not an original, it was in fact used before in a japanese kirby game)
The 3 METEOS Final battle: Meteos (must get to very top of 3rd game.)
Eggman and final emerl batle: Sonic battle
Final boss Nihilanth: Half-Life 1
Brute lord Tartarus: Halo 2
Breen: Half-life 2
More to come when I remember them. (I KNOW THERE'S MORE!)

...Just kidding, in all seriousness, the HAG-1 in Banjo Tooie during second play mode is the most epic fun I've ever had in a 3d platformer.

The cinematic before the final Balrog fight in Cave Story is hilarious, but my favourite 2d boss is Kaiser Greedy from Ristar. (Really hard before you learn his moves, overly easy afterwards, though)

The Eviscerator from Ratched: Deadlocked

Those are off the top of my head.
