No. From my understanding, AUTOEXEC loads after SRB2 does - meaning SRB2 loads AUTOEXEC. Batches are parameters, and set options for how to run SRB2 before it loads. OpenGL needs to be set before SRB2 runs, hence the command line.

I don't think you're getting it. If you put "gr_filtermode nearest" in your autoexec.cfg, it does it automatically, each time you start.

I have a batch to run SRB2 in OpenGL automatically, so it really doesn't even matter to me. And at first, I thought I searched through the help console command thoroughly, but I suppose I must have missed it, so I just went searching for the command line name for it.
